This is a case where complete delivery is set at the customer master level, and the orders are interfaced into the system resulting in different plants/storage locations at the line item level. We only found our options to be to do a check at the time of the order save user exit. If the complete delivery flag is set but the plants are not equal, it should remove the complete delivery flag. If you would want this order reviewed first before taking off the complete delivery flag, you could have the user exit set a "delivery block" instead. It would be interesting to find out if someone has found another resolution!
